Suggest improvements

1) Update the online help section on your website.
2) Update the offline help in the program (aka manual).
3) Remember checboxes state in mode settings tab (suggested by KS in the comments).
4) Add an option to remember installed programs (suggested by dadams in the comments), if it isn't already available. It should present a list of installed programs and should allow the user what programs should be kept.
